The incident comes just over a week after more than 20 Russian drones entered Polish airspace on the night of September 9/10, prompting NATO jets to down some of them and Western officials to say Russia was testing the alliances readiness and resolve.
Tallinn said on Friday the three MiG31 fighter jets entered Estonian airspace without permission and stayed there for a total of 12 minutes.
Alliance duty warplanes Italian F35s were scrambled to repel the Russian war planes.
Russia has violated Estonian airspace four times already this year, which is unacceptable in itself, but todays violation, during which three fighter jets entered our airspace, is unprecedentedly brazen, said Foreign Minister Margus Tsahkna.
Russias ever increasing testing of borders and aggressiveness must be responded to by rapidly strengthening political and economic pressure. Estonia said it had made a protest to the top Russian diplomat in the country.

According to domestic media, the war planes lacked two way radio communication with Estonian air traffic control and had no flight plans.
It comes after Moscows unprecedented intrusion into both Polish and Romanian airspace in the space of just a few days, triggering condemnation from NATO and a new resolve to stand up to the dictator.
Between 19 and 23 drones entered Polish airspace on 9 September in an unprecedented intrusion of the countrys territory, with NATO scrambling a multinational force of jets to shoot several down.

The Swedish Airforce announced that its JAS 39 Gripen fighters, backed by Danish F16s, intercepted two Russian combat aircraft believed to be armed with KH31 missiles a supersonic anti radiation weapon designed to destroy ships and air defences units.
An Il 20 signals intelligence aircraft was also identified in the joint mission and swiftly escorted away.

More evidence has emerged that Moscows goal is to redraw the map of Europe and erase Ukraine, according to the testimony of three formerly abducted Ukrainian teenagers.
Authorities in Kyiv have provided evidence to the International Criminal Court that more than 19,000 Ukrainian children have been deported by the Russian military from Ukraine and sent to re education camps inside Crimea and Russia.
We do not know how many of our children have been abducted, testified Ukraine Ambassador Oksana Markarova before Congress on 31 January. We hear Russians bragging about 700,000 children. We know that our soldiers already registered more than 19,000. But the matter of the fact, until we liberate all Ukraine, until we win this war, we will not know how many of our children and our civilians have been abducted or killed.
Three Ukrainian teens who escaped from these camps with the help of their relatives and a group called Save Ukraine spoke after testifying before the Congressional Helsinki Commission. 19 year old Ksenia was kidnapped from their home in Kharkiv by Russian troops two years ago with her brother who was 10 years old at the time.
Last Christmas, Natalya Lutsyk cooked 15 different dishes one for every child she saved from the Russians. She spent hours making a feast of their favourite foods, with fruit and a ceremonial kutia a Ukrainian wheat berry pudding for dessert.
She is not their mother, but they are her children.
