Coronavirus Mutating as New Infectious Strain Found in England - All You Need to Know

Health Secretary Matt Han**** has revealed that there is a new strain of coronavirus and Government scientists are analysing if it has any resistance to the new vaccine

The Guardian UK, 15 DEC 2020.

More than 60% of England faces winter under the toughest Covid restrictions, with pubs and restaurants forced to close before Christmas amid warnings of a new strain of the virus.

In London and parts of the south-east, 10 million people will enter tier 3 measures on Wednesday, the health secretary announced – less than two weeks after a national lockdown designed to suppress surging coronavirus cases.

After a week of uplifting news from the start of the vaccine rollout, Matt Han**** said it was a “salutary warning for the whole country” as he urged people to minimise all social contact. “This isn’t over yet,” he said, placing London and parts of Essex and Hertfordshire under tier 3 and bringing the number of people under the strictest rules to 34 million.

MPs, including Conservative backbenchers and scientists sounded the alarm ahead of the five-day Christmas relaxation of curbs but Downing Street insisted the plans would not be reviewed.

In a surprise announcement, Han**** told the Commons that more than 1,000 cases of the new virus strain have been found in almost 60 areas, predominantly in southern England.

He suggested the new strain was growing faster than already existing variants but stressed that clinical advice suggested it was “highly unlikely” the mutation would fail to respond to a vaccine.

Prof Chris Whitty, England’s chief medical officer, said there was no evidence the variant is more dangerous, and that it would be picked up by tests.

Whitty also stressed during a Downing Street press conference that the new strain was not the reason behind tier 3 moves: “The reason that tier 3 has been brought in is because the rates have been going up very fast in many areas. The variant may or may not be contributing to that but the reality of that is that is happening across the board, and that’s the reason for making the changes.”

Scientists said any potential impact on the Covid vaccine rollout would need to be examined. Prof Wendy Barclay, from Imperial College London and a member of Sage, said: “This variant contains some mutations in spike protein that is the major target of vaccines, and it will be important to establish whether they impact vaccine efficacy by performing experiments in the coming weeks.”

Sir Jeremy Farrar, director of the Wellcome Trust, said there had been several mutations in the virus, which was to be expected. But he warned: “This is potentially serious; the surveillance and research must continue and we must take the necessary steps to stay ahead of the virus.”

A spokesperson for the World Health Organization said it was in touch with UK experts on the identification of the variant. To date they did not have evidence that it was behaving differently, but they will follow developments.

The latest data showed almost 24,000 confirmed cases in London in a week, with rates rising in every borough. In a briefing to MPs, deputy chief medical officer Jenny Harries said numbers were akin to the start of the pandemic with a doubling rate of five to seven days.

The British Medical Association, which represents most of Britain’s doctors, said London going into tier 3 would save lives. Dr Gary Marlowe, its London regional council chair, said: “The escalation in London shows how quickly progress to control the virus has been undone and with the vaccination rollout still in its infancy, there is now no option other than to move London into the highest tier.

“As a GP working in London, I have seen first-hand the sharp rise in the numbers of my patients testing positive in the last week. The reality is that some patients testing positive in London will require hospital admission – to an NHS already buckling under the strain. Even with Christmas round the corner, now is not the time to let down our guard.”

However, announcing the plans in the Commons, Han**** came under pressure from MPs over the impact the new restrictions would have on newly reopened businesses dependent on Christmas trade at what would traditionally be their busiest time of year.

As well as pubs and restaurants being allowed to sell only takeaways, the new restrictions will also mean sports fans being barred from attending events. Indoor cinemas, theatres and concert halls must also close to visitors.

The pub chain Wetherspoons reacted to the news by announcing it would slash beer prices in areas of southern England going into tier 3 restrictions to 99p per pint until last orders on Tuesday.

Mark Harper, chair of the Covid recovery group of lockdown-sceptic MPs, said: “I’m afraid that London and other parts of the south-east moving into tier 3 shortly shows that the current strategy to combat Covid isn’t working.

“If this strategy was working at breaking the transmission of Covid, we would today be talking about areas moving down the tiers, or developing an exit strategy from repeated lockdowns. We must end the devastating cycle of repeated restrictions and lockdowns, recapture the public’s support and confidence and start living in a sustainable way again.”

Whitty said it was possible to turn the situation around in the south of England. “Think of what was achieved in the north of the country and in the Midlands when people really did decide to pull things down in the equivalent of tier 3,” he said. “Communities came together to try to achieve that and the rates came down.”

Asked about the new strain on Monday, Maria Van Kerkhove, Covid-19 technical lead at the World Health Organization, told a press briefing: “So far we don’t have any evidence that this variant behaves differently. But we will continue to evaluate and inform you of any changes.”

Will the new COVID-19 mutant virus stop the vaccine working?

Dr Muhammad Munir, Virologist at Lancaster University explains whether the new mutated version of COVID-19 could affect the effectiveness of vaccines being rolled out for coronavirus. Matt Han**** announced a new variant of COVID-19 could be behind the increased spread of the virus in the south of England.

Update re: OMICRON: Scientists Probe Link Between HIV & Variants

UPDATE:

Fast-Spreading Strain of Mutated Coronavirus is Found in Wales and Scotland

Scientists warn the VUI – 202012/01 variant appears to be spreading faster than other forms and is appearing most in areas of the country where infection rates are rising quickest

The new mutated form of coronavirus has now spread to Wales and Scotland.

Daily Mirror UK, 15 DEC 2020.

Experts analysing the genetic code of the variant say it is believed to have originated in South East England and was not imported from abroad.

Scientists contributing to the Government surveillance programme warn the VUI – 202012/01 variant appears to be spreading faster than other forms.

Their comments at a press briefing today suggested it has quickly spread the length and breadth of Britain.

The Covid-19 Genomics UK Consortium (COG-UK) experts said the genetic analysis does not suggest it causes more severe symptoms or can evade vaccines.

However it is sweeping the country quicker than the variant from Spain which was widespread during the first wave of the UK outbreak.

Prof Tom Connor, of Cardiff University, said: “In terms of in terms of geographic spread within the UK I mean, this virus spreads.

“It’s what it does and one of the reasons why we have lockdowns and why we have social distancing is because when people move around they you know you can take the virus with them.

He added: “It’s quite clear that it has spread beyond that and it is it is spreading into other parts of the country.”

COG-UK is a network of experts analysing genetic code from 140,000 Covid-19 patients based at 16 sites around the UK.

The network of experts said VUI – 202012/01 has caused concern because it is appearing most in areas of the country where infection rates are rising quickest.

They were also concerned because it displays 17 changes to the original virus - many more than previous variants detected by their surveillance.

Prof Nick Loman, of the Institute of Microbiology and Infection at Birmingham University, said: “It is a it is a quite a striking growth in that variant, much more than we would expect to see.

He added: “We don’t have any evidence that this has come from another country. It does sort of seem to come out of nowhere.

The Mirror reported today how one in ten Londoners who caught the novel coronavirus last month were infected with the new strain, according to an expert.

Dr Andrew Page, who is at the forefront of research work into Covid-19, has said the virus's new strain "came out of nowhere".

In the month since detection in October the mutated virus, which has been named VUI – 202012/01, has infected 19.2% of all new Covid-19 patients in Norfolk.

New coronavirus strain detected around the globe, from Gibraltar to Australia

Scientists say variant may already be circulating in countries with less advanced detection methods than Britain

BBC News, 22 DEC 2020.

As Britain's border with France remains closed, Boris Johnson is drawing up contingency plans to test all lorry drivers taking goods across the Channel to bring an end to the disruption at the UK's ports. Ministers are understood to be preparing "infrastructure" to allow thousands of truckers to be tested for Covid after France insisted hauliers should be cleared as negative before entering the country.

Covid-19: 1,500 lorries stuck in Kent as UK and France aim to restart freight

The ports were closed on Sunday in response to news that a newly discovered mutant strain was "out of control" in London and the South East. It forced around 6,000 lorries to be diverted from Dover, with a queue of up to 1500 trucks waiting on the motorway. Read the stories of lorry drivers stuck in their cabs, fearing they will not be back in time for the turkey.

Nearly 50 countries across five continents - the latest being Spain - have cut all passenger air travel and transport ties with the UK in the past 48 hours because of the rapid spread of the new, more contagious strain of the virus. The mutation might have sealed Britain off from the world, but Global Health Security Editor Paul Nuki explains why data presented by ministers may not be as frightening as it seems.

This is where else the strain has been detected around the globe, from Gibraltar to Australia;

UK at Most Dangerous Point in Pandemic With Calls for Tighter Lockdown

BBC News •11 Jan 2021

The UK government and its scientific advisers have warned that the nation is facing the “worst” and “most dangerous” point in the pandemic, with hospitals under severe pressure.

They have warned that lockdown rules may have to be tightened further.

7 large centres have opened across England to deliver vaccines. Around 2.3 million people have already been given a first dose. However around 300,000 people need to be vaccinated every day for the government to reach its targets.

Some hospitals are reporting that growing numbers of younger patients are being admitted with Covid.

Head teachers have called for limits on the number of pupils in school during lockdown. The Department for Education has widened the categories in England of pupils who are considered vulnerable — and of key workers whose children can attend school.

SEVERE Outbreak WARNING Over Indian COVID Variant -SURGE Jabs Urged for Hotspots

Indian variant could threaten roadmap - Sharp rise in cases worries scientists

BBC, 14 MAY 2021

Evidence is growing that a troubling “India variant” of the coronavirus is more transmissible than the type first detected in KentI UK that fuelled the UK’s second wave of infections and spread around the world. Scientists have warned the sharp rise in cases of the “India variant” could jeopardise the country’s roadmap out of lockdown

Imperial College London’s latest React study found based on swab tests that between 15 April and 3 May in England coronavirus case rates halved compared with March, but the variant of concern known as B.1.617.2 found in India could be spreading faster, at least in London, than the “Kent variant”, known as B.1.1.7.

It is thought the government’s Sage committee will hold an emergency meeting on the issue today.

With the number of UK cases of a troubling Indian Covid variant having more than doubled to 1,313 in the past week, Boris Johnson admits he's "anxious". The prime minister said yesterday there was nothing to suggest England's planned lockdown easing could not go ahead. However, the government now says it "cannot rule out reimposing economic and social restrictions at a local of regional level" to suppress any variant which escapes the vaccine.

It adds there's "no firm evidence yet" to show that's the case with the variant known as B.1.617.2, or that it has any greater impact on the severity of disease.

As Jim Reed reports, it is causing concern in Bolton, where Public Health England has set up mobile testing units and offered door-to-door testing to 22,000 people in response to a spike in infections.

Assistant director of public health Lynn Donkin says there's a "a picture of widespread community transmission", while doctors report an increase in people arriving at casualty with confirmed or suspected Covid.

Even so, Greater Manchester's Labour Mayor Andy Burnham says he's "very concerned" about the possibility of local restrictions. While the government is considering bringing forward second vaccine jabs in affected areas, Mr Burnham says he'd like younger people to be offered vaccines.

Update re: OMICRON: Scientists Probe Link Between HIV & Variants

Chinas' Bat Woman Virologist Denies Wuhan Lab Leak Theory in Rare Interview

A team of experts from the World Health Organisation and China said in February that the virus was "extremely unlikely" to have entered the human population due to a lab incident

Daily Mirror UK, 16 JUN 2021

Shi Zhengli, a virologist known as China's 'Bat Woman'

In a rare interview Wuhan virologist Dr Shi Zhengli, dubbed the 'bat woman', has denied claims that the Covid virus came from a lab.

World leaders discussed the theory when they met at the G7 Summit in Cornwall, amid claims the virus could have been unleashed in an accident at the Wuhan Institute of Virology.

The UK doesn't believe the pandemic leaked from a lab in Wuhan, the Foreign Secretary said, but only "for now."

Dominic Raab said the UK's "best information" remained that it "jumped" from animals to humans – but admitted they did not have "all the answers."

US President Joe Biden said of the issue: “I have not reached a conclusion because our intelligence community is not certain yet.

“Whether or not this was a consequence from the marketplace of a bat interfacing with animals… or whether it was an experiment gone awry in a laboratory.”

He added: “It’s important to know the answer to that.”

In a new interview Dr Zhengli denied the claims that the virus was a man-made disaster.

She told the New York Times: "My lab has never conducted or cooperated in conducting gain-of-function experiments that enhance the virulence of viruses."

She said that claims the lab bolstered the virus and kept information about it's spread secret were "speculation rooted in utter distrust" and said: "This is no longer a question of science."

She added: "I'm sure that I did nothing wrong. So I have nothing to fear."

In a text message she was reported to have said: "I don’t know how the world has come to this, constantly pouring filth on an innocent scientist."

She also denied recent reports that three researchers from her institute had sought treatment at a hospital in November 2019 for flu-like symptoms before the first Covid cases were reported.

The city was at the centre of the initial outbreak in December 2019.

A team of experts from the World Health Organisation and China said in February that the virus was "extremely unlikely" to have entered the human population as a result of a laboratory-related incident at the Wuhan Institute of Virology.

But the WHO has said "all hypotheses still remain on the table" and wants to carry out a second phase of its work, while US President Joe Biden has ordered an investigation into the origins, including the leak theory.

WHO director-general Dr Tedros Adhanom Ghebreyesus, who has previously urged China to fully cooperate with investigations, said grieving families should have answers over the theory.

He added: "The respect these people deserve is knowing what the origin of this disease is."

ALERT...New COVID-19 Variant Described as Worst One Yet' Emerges in South Africa

All we know about new 'worst ever' Covid variant and how worried we should be

ABC News (Australia) 26 NOV 2021.

South African scientists are investigating a new COVID variant, which is believed to be the most mutated version of the virus to date.

The B.1.1.529 strain could be responsible for a surge of infections in Africa.

Twenty-two cases have so far been linked with infections in South Africa, Botswana and Hong Kong.

The UK government has temporarily cancelled flights from six African nations and placed them on its travel red list.

Governments Imposes NEW Restrictions to Fight Omicron Virus as First Cases Found in UK / Australia & Other Countries

Masks made mandatory in shops and on buses and trains, while new arrivals must take PCR tests

The Guardian UK, 28 NOV 2021
.

Boris Johnson has expressed “absolute confidence” that people will enjoy a better Christmas this year than last, despite reimposing a range of restrictions – including compulsory mask-wearing – to combat the new, highly transmissible Omicron variant of Covid-19.

The prime minister attempted to calm fears about the prospects of another imminent lockdown on Saturday, hours after the first two cases of the new variant were reported in the UK, in Nottingham and Essex.

At a joint press conference flanked by England’s chief scientific adviser, Patrick Vallance, and chief medical officer, Chris Whitty, Johnson said that people in England would be required to wear face masks again on public transport and in shops. Downing Street later confirmed that masks would become mandatory in shops and on public transport from “next week” but “all hospitality settings will be exempt”.

Johnson also said that anyone coming into this country from abroad would have to take a PCR test by the end of the second day after arriving, and to self-isolate until they had secured a negative result.

The prime minister said people were not going to be prevented from travelling to, or returning from, overseas. He admitted that the restrictions on travel “sound tough”, but insisted that the entire package was “targeted and appropriate”, adding “that’s the way it’s got to be”.

Asked if the government could have moved faster to close borders to protect the country from the new variant, he said action had been taken as soon as news of it had filtered through from southern Africa: “I really don’t know how we could’ve acted faster. We got the news out about it on Thursday and we put quite a lot of southern African countries on the red list yesterday, and some more today.”

Four further countries – Malawi, Mozambique, Zambia and Angola – were added to a UK list facing flight bans that now includes 10 nations.

When asked how worried people should be, and whether they would have to change their Christmas plans, Johnson said there was still much that was not known about the new variant. But he was sure the UK was in a far stronger position than last year because of the successful vaccine and booster programmes.

On the prospects for Christmas, he said he would stick to a carefully chosen form of words: “I am pretty confident or absolutely confident that this Christmas is going to be better than last Christmas. I think I will stick with that,” he said.

Over the festive period last year, plans to allow three households to mix for five days were cancelled at the last minute. In the end, three households were allowed to mix on Christmas Day itself in most of the country, while in London and the south-east, where cases were higher, households were not allowed to mix indoors at all.

Vallance told the press conference that while there were some indications that the Omicron variant might be able to resist Covid vaccines, it was also possible that current vaccines and boosters “may be sufficient to prevent people going on to have severe illnesses”.

Johnson said the government would work to speed up the virus booster programme over the next few weeks and that the central message to everyone was to get vaccinated as soon as possible, and then have the booster when eligible.

Mask wearing has been made compulsory again on public transport and in shops.

The new requirements to wear mask in shops and on public transport – as well as a new regime of testing for everyone arriving in the UK from abroad – will be reviewed in three weeks.

The first two Omicron cases in this country are believed to be connected, and to be linked to travel in southern Africa. The individuals and their households were ordered to self-isolate, and targeted testing was being carried out in areas where they are thought to have been while they were infectious. The health secretary, Sajid Javid, said the new variant was “a real reminder that this pandemic is far from over”.

Javid said anyone who had travelled in the past 10 days to the 10 countries now on the red list, which also includes South Africa, Botswana, Lesotho, Eswatini (formerly Swaziland), Zimbabwe and Namibia, must self-isolate and take PCR tests.

The UK is the second European nation to have reported the presence of Omicron after Belgium said that it had identified a single case on Friday. On Saturday night, two cases were confirmed in Germany, one in Italy and another suspected in the Czech Republic. There was also concern in the Netherlands after 61 people tested positive for Covid-19 after arriving on two flights from South Africa on Friday. Further tests were under way to determine if any of them had the Omicron variant.

Numerous pharmaceutical firms have said that they are working to adapt their vaccines in light of the emergence of Omicron after the World Health Organization warned that preliminary evidence suggested the variant has an increased risk of reinfection and may spread more rapidly than other strains.

On Saturday Professor Sir Andrew Pollard, who helped create the Oxford/AstraZeneca vaccine, expressed optimism that existing vaccines would be effective at protecting against serious disease caused by the new Omicron variant. He also said it was “extremely unlikely” that it would cause a “reboot” of the pandemic.

Pollard, who also chairs the government’s Joint Committee on Vaccination and Immunisation, said that a new vaccine could be developed “very rapidly” if required, because scientists now have a “well-oiled” process.

He told BBC Radio 4’s Today programme that it would be weeks before the seriousness could be judged more precisely: “At least from a speculative point of view, we have some optimism that the vaccine should still work against a new variant for serious disease but really we need to wait several weeks to have that confirmed.”

The arrival of the new variant comes as ministers are preparing a series of announcements this week to clear the backlog of operations in the NHS caused by Covid and to prepare it for the winter.

Ministers will an announce an “elective recovery plan” to tackle the huge backlog of NHS care in England as the centrepiece of a “health week” of announcements, which they hope will see them regain control of the narrative about the increasingly fragile state of the health service and social care.

It is expected that patients will be told they will be given fewer follow-up appointments after operations, and will instead be encouraged to use apps, telephone and hospital trusts’ websites to seek a consultation with a specialist if they feel they need it. The plan is part of a shift towards what officials are calling “patient-activated healthcare” that will free space to tackle the backlog.

Under the plans, patients could also be offered the chance to have their surgery outside their home area, in another part of the country. However, demand is likely to be limited by the availability of surgical capacity and patients’ willingness to travel.

Update re: OMICRON: Scientists Probe Link Between HIV & Variants

Prof Dame Sarah Gilbert - Jab Creator: Next Pandemic Could be More Lethal Than COVID

Future pandemics could be more lethal than the current Covid crisis, one of the creators of the Oxford-AstraZeneca vaccine has warned.

BBC News 6 DEC 2021.

Prof Dame Sarah Gilbert, delivering the 44th Richard Dimbleby Lecture, said there needed to be more funding for pandemic preparedness to prevent the advances made from being lost.

She also warned vaccines could be less effective against the Omicron variant.

Dame Sarah added that people should be cautious until more was known about it.

She said: "This will not be the last time a virus threatens our lives and our livelihoods. The truth is, the next one could be worse. It could be more contagious, or more lethal, or both.

"We cannot allow a situation where we have gone through all we have gone through, and then find that the enormous economic losses we have sustained mean that there is still no funding for pandemic preparedness," she added.

"The advances we have made, and the knowledge we have gained, must not be lost."

Speaking about the Omicron variant, she said its spike protein contained mutations known to increase the transmissibility of the virus.

"But there are additional changes that may mean antibodies induced by the vaccines, or by infection with other variants, may be less effective at preventing infection with Omicron.

"Until we know more, we should be cautious, and take steps to slow down the spread of this new variant."

However, Dame Sarah said reduced protection against infection and mild disease would not necessarily mean reduced protection against severe illness and death.

She also called for the rapid progress seen in delivering vaccines and medicines during the pandemic to become the norm.

There was no reason why a universal flu jab could not be developed in order to wipe out the threat from influenza, she said.

On Saturday, the government announced that travellers heading to the UK will now have to take a Covid test before their departure in an effort to limit spread of the Omicron.

From 04:00 GMT on Tuesday travellers aged 12 and over will be required to show proof of a negative PCR or lateral flow test taken no earlier than 48 hours before departure.

And Nigeria has now been added to the travel red list after a growing number of Omicron cases were linked to the country.

But a scientist advising the government said the travel rule changes were "a case of shutting the stable door after the horse has bolted".

Prof Mark Woolhouse said the new rules had come too late to make a "material difference" to a potential wave of the Omicron variant in the UK.

Prof Woolhouse, a member of the government's Scientific Pandemic Influenza Group on Modelling (Spi-M), told the BBC's Andrew Marr show that Omicron was "spreading pretty rapidly" in the UK, and if current trends here and in South Africa continued in the coming weeks and months, it could replace Delta as the world's dominant strain.

The UK recorded 86 new cases of the Omicron variant on Sunday, taking the total so far to 246. In total, 43,992 cases and 54 deaths within 28 days of a positive coronavirus test were recorded on Sunday.

Dame Sarah - who was recognised with a damehood in the Queen's Birthday Honours earlier this year - began designing a coronavirus vaccine in early 2020 when Covid first emerged in China.

The Oxford-AstraZeneca jab is now the most widely used around the world, with doses sent to more than 170 countries.

The lecture, named after the late broadcaster, Richard Dimbleby, features influential speakers from academia, arts and business and the Royal Family.

The 44th Richard Dimbleby Lecture will be broadcast on BBC One and iPlayer on Monday 6 December at 22:35 GMT.

Canada Flag re: OMICRON: Scientists Probe Link Between HIV & Variants

New Clues Emerge to Explain How OMICRON Variant Spreads So Fast

How does Omicron spread so fast? Virus may now be multiplying 70 times quicker in airways

CBC News 16 DEC 2021.

New research from a team in Hong Kong offers a clue to why the Omicron coronavirus variant is spreading so astonishingly fast around the world: it may be multiplying 70 times quicker than earlier strains within our lower airways.

The laboratory-based study, led by researchers from the LKS Faculty of Medicine at the University of Hong Kong, was shared online as a press release on Wednesday and is currently undergoing peer review for publication.

The researchers found that, just 24 hours after infection, Omicron multiplies 70 times faster than either the Delta variant or the original SARS-CoV-2 virus within tissue samples of human bronchi — the two large tubes that carry air from your windpipe to your lungs.

It's a finding that could explain why Omicron seems to transmit faster between humans than previous variants, and offers a striking contrast to how the variant replicated in the research team's samples of actual lung tissue compared to the bronchi. Within those lung samples, the variant multiplied at a rate more than 10 times slower than the original virus.

It's the lungs — not the bronchi — that are linked to potentially life-threatening COVID-19 complications such as pneumonia and, in severe cases, acute respiratory distress syndrome, or ARDS. So if these findings hold up in a real-world setting, the team suspects that slower replication in the lungs might mean reduced severity of disease.

The finding also echoes early evidence from South Africa suggesting Omicron may be linked to a milder course of illness.

But severity of disease is not only a function of where and how quickly a virus replicates in a certain organ, "it is also a function of our immune response," said Dr. Dominik Mertz, an infectious diseases specialist with Hamilton's McMaster University, in an email exchange with CBC News.

People need to be careful in drawing direct conclusions from lab-based studies compared to how infections will actually present in the real world, he wrote.

"The latter must be based on observations in those who have confirmed infections, and we still have to learn more in terms of actual severity in a population like ours, which has first and foremost mRNA-vaccine immunity."

Update Re: OMICRON: Scientists Probe Link Between HIV & Variants

Omicron: South African Scientists Probe Link Between Variants and Untreated HIV

South Africa scientists probe source of new variants

BBC News 21 DEC 2021.

South African scientists - hailed for their discovery of Omicron - are investigating the "highly plausible hypothesis" that the emergence of new Covid-19 variants could be linked, in some cases, to mutations taking place inside infected people whose immune systems have already been weakened by other factors, including, though not limited to, untreated HIV.

Researchers have already observed that Covid-19 can linger for many months in patients who are HIV positive but who have, for varying reasons, not been taking the medicines that would enable them to lead healthy lives.

"Normally your immune system would kick a virus out fairly quickly, if fully functional," said Professor Linda-Gayle Bekker, who heads the Desmond Tutu HIV Foundation in Cape Town.

"In someone where immunity is suppressed, then we see virus persisting. And it doesn't just sit around, it replicates. And as it replicates it undergoes potential mutations. And in somebody where immunity is suppressed that virus may be able to continue for many months - mutating as it goes," she added.

But, as they push ahead with their research, the scientists are anxious to avoid further stigmatising people living with HIV, both in South Africa - home to the world's largest HIV epidemic - and globally.

"It's important to stress that people who are on anti-retroviral medication - that does restore their immunity," Professor Bekker said.

Ms Ntshongontshi

Social worker Asiphe Ntshongontshi says some stigma against HIV patients continues

Two cases of particular interest have now been detected in South African hospitals. One woman continued to test positive for Covid-19 for almost eight months, earlier this year, while the virus underwent more than 30 genetic shifts.

Professor Tulio de Oliveira, who leads the team that confirmed the discovery of Omicron, noted that "10 to 15" similar cases had been found in other parts of the world, including the UK.

"It's a very rare event. But it is a plausible explanation that individuals that are immuno-suppressed… can basically be a source of virus evolution," he said.

South African scientists have faced criticism - and even death threats on social media - after their recent discovery of the Omicron variant triggered swift, controversial and economically damaging travel bans from Western nations.

They are keen to pre-empt any suggestion that their country, or the continent, should be singled out for producing new variants.

The link between immuno-suppressed patients and new Covid variants is "a highly plausible hypothesis", said Professor Salim Karim, a leading HIV specialist and former chair of the South African government's Covid19 advisory committee.

"But it's not proven. We've seen five variants come from four different continents. So, to scapegoat Africa is simply outrageous.

"It's saying that we're not worried about immuno-compromised people from the rest of the world. We're just worried if they're black and from Africa," Professor Karim added.

South Africa condemned travel restrictions imposed by Western governments

Scientists also note that there are many other reasons, globally, why people's immune systems might be compromised.

The emergence, for instance, of the Alpha variant has been linked to a patient receiving treatment for cancer in the UK.

"Diabetes, cancer, hunger, auto-immune diseases, chronic TB, obesity - we have a huge population of people with suppressed immunity for other reasons," said Professor Marc Mendelson, head of infectious diseases at Cape Town's Groote Schuur hospital.

In South Africa, nearly eight million people are living with HIV. But about one third of them are not currently taking medication.

In Masiphumelele, a crowded township squeezed between rocky hillsides and the Atlantic Ocean, south of Cape Town, a quarter of the adult population in the township is estimated to have HIV.

"There's lots of issues. Some [people] don't want to get tested. Some don't want to know. There's stigma around HIV," said a community liaison worker, Asiphe Ntshongontshi, 25, explaining why, despite a hugely effective health programme both here and nationwide, a significant number of people were not taking drug prescriptions.

Residents of Masiphumelele

A quarter of residents in Masiphumelele township, south of Cape Town, have HIV

There is currently no evidence that any of the current Covid variants of concern have emerged in Africa, although the sudden arrival in southern Africa of a variant as transmissible as Omicron has fuelled speculation that it may be linked to someone local with a compromised immune system.

Scientists tracking the virus say they hope that concern about a potential link with HIV will spur greater global action at a time when the fight against HIV has been neglected, in some areas, because of the pandemic.

"It's a worldwide problem - this need to understand how viral infections thrive in our global community. And the best resource we have [for tackling it] at the moment is vaccination. That message has to go out loud and clear," Prof Bekker said.

While Africa still lags far behind the rest of the world in Covid vaccinations, researchers in South Africa say it is important to focus particular attention on people with weakened immune systems, who might need four or even five booster shots for the vaccines to trigger an appropriate immune response.

"If we want to slow down the risk of creating new variants, we have to take up this challenge in every country around the world. That's to try to ensure immune-compromised individuals are fully vaccinated and that they have detectable immune responses to vaccines.

"And if not, they must be given extra doses until they develop an immune response. That's our best protection from the possibility that immune-compromised people are developing variants," Professor Karim said.
